This is not my area of expertise, but from what I have read about the flood from Scripture and from apologists who focus on this subject, I believe all of the land- and sky-dwelling animals did die in the flood, except for those on the ark. The sea-dwelling creatures no doubt were not on the ark and did not need protection from the waters.
